I then tried raising the knock threshold to see what happened. This didn’t make any difference either.

There are knock hits at throttle closing due to too much overrun timing but that is not the case
i suspect you are getting missfires from rich mixture when boost comes
I suggest to use a map referenced fuel pressure regulator and check your ve table again

I tested it today, and the same misfire-like phenomenon occurred.
I noticed while looking at the log that the knock detection flag was ON even though it had not yet reached the threshold (I.KScorrection).
The knock ignition correction value was also increasing, but the actual IgnitionAngle was not changing.
I will stop the knock sensor action and check.
